Nathan travels to Skull Island and meets his colleague, Monarch anthropological linguist and Jia's adoptive mother Ilene Andrews, with the idea of using Kong as their navigator to lead them to the energy source because Skull Island can no longer contain him and allow him to survive (because Kong has grown too large). Though Ilene first refuses, explaining that Godzilla would come for Kong as soon as he was transferred off Skull Island, she eventually agrees when Nathan convinces her that they must undertake this mission in order to end Godzilla's rampage and to find Kong a new home.

Nathan, Ilene, Jia, and an Apex crew lead by Walter's daughter Maia board a customized barge with Kong locked up to prevent him from escaping. Kong gets restless and anxious one rainy night, but Jia soothes him down by enabling her and Kong to clasp fingers in solidarity while Kong signs the word "home" much to Ilene's surprise. The following day, Ilene tells Nathan about how she raised Jia as her adopted daughter when violent and unpredictable storms killed most of the Iwi and their parents, but Jia was the sole survivor since Kong was the one who protected her, which led to the two creating a relationship.

Seeing no other alternative, Nathan chooses to disable all the ships' power to fool Godzilla into believing he destroyed them and Kong was beaten. Godzilla swims away, satisfied with his victory. Realizing that reactivating the ships may bring Godzilla back, the party decides to fly Kong to an Antarctic Hollow Earth entrance site where Ghidorah was initially frozen. Jia tells Kong that his home is beyond the door, but he refuses to leave.

Recognizing Kong's inability to survive in the cold and their inability to return him to Skull Island, Nathan asks Ilene if Kong will go if he believes there are others like him down there, and she instructs Jia to inform Kong that his family may be down there, prompting the Titan to enter the tunnel and the teams to follow in their HEAVs.

Madison and Josh track down Bernie, who recognizes Madison as Mark's daughter and helps them in their investigation. Inside the Apex offices, they learn that Bernie's previously mentioned "eye" has disappeared. The group mistakenly sealed and transported Skullcrawler eggs while carrying them through an underground tube to Hong Kong.

In that location, the three disembark and find themselves inside a vast dark chamber, where they come across Apex's ultimate weapon, "Mechagodzilla" a mechanized counterpart of Godzilla controlled by Dr. Ishiro Serizawa's son, Walter's chief technology officer Ren Serizawa, who is also Walter's chief technology officer. As soon as Mechagodzilla is launched, Walter releases a gigantic adult Skullcrawler designated "Number 10" into the chamber in order to put the mecha's might against the Titans to the ultimate test. Madison, Josh, and Bernie are on the brink of being attacked by the Skullcrawler when it is captured and detained by Mechagodzilla, who uses a tremendous red energy beam to slice the Skullcrawler in two, enabling Madison, Josh, and Bernie to take refuge in a tiny hatch. In response to the roar of Godzilla as the monster offers him with another challenge, Kong accepts and continues to make his way through the hole produced by Godzilla's atomic breath to Hong Kong with his axe in hand, with Ilene and Nathan following him in their HEAV. When Kong arrives in Hong Kong and confronts Godzilla, he battles him again again, this time obtaining the upper hand over the Titan to the point that he shoves his axe down Godzilla's throat in order to prevent him from launching his atomic breath again. King Kong realizes that his axe can not only deflect Godzilla's atomic breath, but it can also absorb it, and he uses his weapon to strike the Titan in the thigh, however Godzilla quickly takes the axe and tosses it away. When Godzilla strikes, Kong uses the structures of Hong Kong and his greater agility to escape and evade his blows. After retrieving his axe, he charges it and unleashes an explosion that knocks both Titans back, giving Nathan the impression that Kong has won the second fight.

Godzilla recovers and rises up as he hunts for Kong atop a skyscraper. Kong ambushes Godzilla from above and puts him in a chokehold with the intention of strangling him. Despite Kong's attempts to get Godzilla off of him by striking his damaged leg, Godzilla breaks free and unleashes his entire rage on him, dislocating his left arm, slicing him with his claws, and even stomping on his chest twice. Godzilla roars angrily at Kong, his vanquished foe who is bound and pinned.

It seems that Godzilla was impressed by Kong's strength and skill, so he lets him live before walking away. Kong is still alive, but he's in bad shape because of commotio cordis.

Unknown to Walter as his back is turned while he monologues about his creation, Mechagodzilla suddenly goes haywire under the influence of both the energy source and Ghidorah's neural networks, resulting in the robot killing Walter with a swipe of its hand and Ren's death by electrocution. Mechagodzilla, now possessed by Ghidorah's consciousness, breaks free from the Apex facility underneath Victoria Peak Mountain and rampages through the city before Godzilla confronts it. Quickly coming into contact with Godzilla, Mechagodzilla fires a barrage of missiles at its organic counterpart before the two engage in battle.

Jia attempts to persuade Kong that Godzilla isn't truly his adversary when he wakes up and watches the fight between the two monsters. Jia discloses to Kong that Mechagodzilla, not Godzilla, is the "real" threat, despite Kong's skepticism at first. In the end, Kong accepts and sets aside his resentment before going into fight to support Godzilla while he fixes his dislocated arm.

As Mechagodzilla is about to fire its red energy beam into Godzilla's throat, Kong rushes atop the robot and deflects the beam into the air, so sparing Godzilla's life. Godzilla assists Kong in fighting Mechagodzilla after realizing Kong saved his life and sense an ally in him upon discovering he is not an adversary.

The two Titans join forces to turn the tide, but the robot outperforms them. Kong takes aim at Mechagodzilla with his axe, but his weapon has lost its charge, and the robot attempts to impale Kong with its tail drill, but Kong survives. Recognizing that he and the others can do nothing to help Kong and Godzilla, Bernie pulls out a flask of liquor and proposes they all drink. But, having had an epiphany, Josh snatches Bernie's flask and spills the contents all over Mechagodzilla's control panel, prompting Mechagodzilla to halt and Godzilla and Kong to reclaim the upper hand.
